Is there a proper order to load modules and config files?

Especially with such modules and MOD_SECURITY, MOD_FCGID, and a few others.

I assume that this would be based on dependencies, but it seems that it could be rather difficult without some trial and error and frustration in some cases to make such determinations.

I don't think in versions 2.x ... back in 1.3 it seemed more necessary to load in a certain order. Only thing I notice in 2.x is where it lands in the server signature.
